A few you may remember from when they used to be a second party with Nintendo include Goldeneye, perfect dark, the conker games and they made the Donkey Kong games for the SNES and N64.

rare is a tough one since they were second party with Nintendo and are now with Microsoft but are still able to publish handheld games for Nintendo so that kind of puts them back in the third party category.
